The anchors Shen Rae's ship exist because they create a wormhole, something you don't want to happen inside your ship. Then as the anchor is pulled through that wormhole, the ship is towed behind it. As the anchor self-destructs on the other side, the wormhole closes.

So far, Al B Harper's theory describes the first step of that, but works in reverse - instead of towing in the helicarrier, he's trying to pull something out. Then again, genius types like that tend to invent something and then discard it, so he might not even realize what he's done until a long while later.
