The legion Shoggoth is still a seperate entity, and this is the part they were conversing with. The main mass will be off somewhere else. Lots of places, actually.

As to enlisting the Shoggoth, there are two or three loopholes in there... And the Shoggoth is really unhappy about its High Priestess.
