Or she stays on as Alice. After all, she still has Yuki's physical capacities.

We've seen the Librarian use his data transfer abilities to wipe or program computers before. Normally that wouldn't work as well on Yuki because she's not totally dependent on the computer software for movement or combat strategy. But this is a special case.
