Danny finds it difficult to blatantly deny events, and the larger the event the harder it is to deny it. He's be out of his league denying a nuclear explosion has devastated the city and killed millions, including almost all the Lair Legion. And the more time passes before his denial the less he can do.

From the Chronicler's persepctive Lara barged in unannounced and started interfering with his work. He doesn't owe her explanations. It's none of her business. She's a tourist poking her nose in, asking dumb questions, thinking she knows better than the locals who do this every day of their life.
You could say they got off on the wrong foot.

One sometimes wonders how much the Shoggoth does understand about human customs and how much he asks just to disconcert people. It worked to divert the clash between the Chronicler and Lara.
The Shoggoth might recall the Chronicler previously referring to women as "the evil sex" and to intercourse as "the bad thing".
