If she has to shrink a person and his power it's already a pretty catastrophic day.

Faite can't flip things back. Instead she tries to change small events and anchor a few people in the "real" reality so Koo's plan begins to break down.

There's a quite simple reason. It's because as much power she has, she's also a relatively fragile cosmic being, and knows too well her importance to the future of the Parodyverse to risk herself fighting someone face to face. In the case of the Moderator, eventually her existence would have been overwritten - i.e. no future for Faite - so she would have been willing to fight him if the changes she made failed.
